So I recently started fixing on my Kraton after getting into a fight with a lamp post and I had to rebuild the one of the shocks. So I got everything done and i was wondering which one of these balls go in the holes at the top of the shock

Ditch the plastics for these. They just pop in and out with a set of pliers. The plastic ones wear out fast and cause a lot of play in your links.

So I replaced all the pivot balls in all the links over last weekend, but some of them still wiggle a little when I move them. Have the plastic parts the pivot balls are inserted into worn down too, or am I being paranoid?
Yes that is possible that the rod ends are worn instead of or in addition to the pivot balls being worn.
 
So I would just use a pair of pliers to put them in also?
You can. I prefer shock pliers. There are expensive ones from Tekno (I have one) and some knock offs that I wish I knew about before spending $30 on the Tekno.
