I was tearing down the Kraton after bashing because of a clicking noise and soon noticed the end cap blew off the motor. The clicking i believe had to do with one of the small screws getting thrown around.

Any ideas as to why this would happen? Is there supposed to be a bearing on the end there? Any advice would be appreciated. Someone has a spare motor. ? ?

That's kinda strange. Yes, there is a bearing in that end cap. It probably took a dump, and that was the clicking you heard, until it blew the end cap off.
 
If the 3 screws on the cap back out, the rotor can easily push the cap off. I had this happen with a goolrc motor. The screws arec loctite in place but the motor can get hot enough over time to undo the loctite.
