Why not just get (2) generic 1/8 scale battery trays and attach them to the aluminum plates. 3-velcro straps on each battery/side, and that should be enough. 2 and 3S packs literally would be almost completely covered by the battery trays, so chances of them falling is low. You could probably completely enclose the battery by adding lacing the Velcro-straps through a thin sheet of G10, Delrin or ABC plastic.

Are the battery boxes, needed to provide strength to the chassis? Anyone check flex of the chassis w/ battery boxes removed?

Interesting suggestion. Not sure why the battery boxes would be needed in the chassis stability. In any case, have you seen similar mods done? Would like to see pictures (if possible) for reference.
 
The battery button is split in order to never lock two batteries into its pockets, second there's a hole that goes through the bottom of the plate through the top of the the battery holder and where you could actually use baling wire to lock them up when you're bashing armma puts holes throughout their chassis for upgrades and reinforcement. That's why it's better to put the secondary skid plate that comes with the kit on
